Resolved in Measure 15.0.3559. Selecting the "Markup" option now only applies to the Overhead percentage and no longer carries forward to the Worksheet. The worksheet only allows for margin percentage to be applied once again.
Measure 15.0.3557 contained a change that allowed Measure Premier users to dictate whether markup or margin is applied on the worksheet.
While the "Markup" option has always been an available selection on this Measure Options dialog for Measure Premier users, it never applied a markup to the Unit Cost on the Worksheet when selected, but instead only related to the Overhead percentage value on that same dialog screen. See below:
With the update to 15.0.3557, this setting now also controls the value applied to the Unit Cost on the Worksheet, whether Markup or Margin.
Unfortunately, this has had an unintended consequence for Measure Desktop users, especially Measure Standard users who do not have access to these settings. Markup has been the default selection for this dialog, which means that this change has impacted Line Items on the Worksheet, causing them to be calculated with a Markup instead of a Margin.
What can you do?
If you are using a Premier license, you may change this setting to Margin to immediately resolve the issue. If there are users of the Standard license in your company who do not have access to this dialog, we encourage you to adjust your Default Settings to Shared for your company in ROS > Your Company, make this change and then Save as Default to apply those changes to all users.

We are rolling back this feature in a patch update expected sometime during the week of June 10. You will be notified when this patch is available and can be downloaded. If you change the setting from Markup to Margin in the meantime, you will not be adversely impacted by the patch update.
